You just have to do basic attacks to the Susano'o (Sasuke still has his sword at this moment), and then you wait a few seconds after the cutscene to do the extra little thing with the Kunai and paper bombs. It's optional, and pure fanservice to us to make it more like the anime battle. :)

This was my favorite of all time mission in the game. I would beat it Everytime cause of how cool, fun, and amazing graphic sequence this game made. I once played it so often I showed my older brother I could beat it blind folded. Seriously I would press the right button the moment it appeared in the screen. Especially when Itachi's theme song played. Still my favorite in the game.

Before the Substitution Gauge was there, I used to fail all of my timings. I would just use shurikens and a jutsu along with any of the requirements (10 hit combo or something). I mean, just chakra rush in, shuriken/item, combo, jutsu and finish the battle before the AI knew what was up.
