You were using the wrong Black Knight. The trophy wants you to use the other Black Knight, Black Knight (Dane Whitman). He's the guy in BLACK armor, not blue.
Yes Brian for the black knight achievement/trophy you need to use Black Knight Dane Whitman. Did it this morning along with The Agents of S.H.I.E.L.D DLC.

What the heck is with minikit 8? I tried a ton of different strength characters that never worked, but once I used ultimate Ultron with his assistants out it worked. What is going on?????
have taken all the minikits, but not received the trophy achievement for it :/
Hmmm.. have you tried restarting your system yet? Often that will correct a loading bug/glitch which it sounds like it might be.
Have you seen the ending comic? This game now requires you to complete the entire level's story and watch the ending again before it counts the minikit trophies. This is also present in LEGO Marvel Superheroes 2. They changed it so you cannot just save and exit to get the trophy once you get all the minikits. :(
