You're hitting the point where you should have each excavation machine off by itself, it looks like. The level two devices with the extended range mean you don't need to cluster them together for efficiency any more, and even though they reset the depth they gain it back so quickly that rebuilding your base into different sectors, each centered around a different digger, should pay off more then trying to keep them in a tight cluster. My personal arrangement is to have the entropic resonators on each corner next to the excavation machines to hit the entire outer square it digs out, and then the resonators go on the outside to give that bonus. This then leaves room for a pair of Silos on the inside to cover both the excavator and all the entropic machines so you don't have to manually refill them any more, and then its easy to slowly put more up behind the resonators on the outside as you can afford them to automate that as well. At least, as long as you left enough room between each zone. (and then a fan on the last inside tile to speed up the digging rate.) You can do whatever, of course, but that's an example of a setup that doesn't want to be clustering too close together. You'll need the extra room too, because you're going to start unlocking more buildings that will want to be next to the blocks...

An idea that might work: Try putting some of the machines around the rock to see if they can even affect it.
