That little round steel piece that is sticking out is an alignment dowel. I just sprayed the gasket with copper gasket seal. Worked great. It's also easier if you remove the head. Tis was 50 times harder then it needed to be.
Bit of a messy job you got going on lol....For future installs where you are needing to keep a gasket in place take a dab of grease to a couple areas on the gasket and it will usually keep it in place just enough to get the part on.
Reusing the metal gaskets is a bad idea. Yamaha designates them as non-reusable for a reason. They won't compress and reseal properly after being used.

Use the bolts to Hold the gasket in place inline with the holes
Try using a little silicone on the "D" plate and gaskets to help hold them in place
Spray tak gasket adhesive or couple of dots of spray contact glue sealer etc
AIR HEADS TRY USING THE BOLTS FIRST TO ALIGN THE GASKETS TO THE EXHAUST MANIFOLD.
You just made that so freaking hard. REMOVE THE CYLINDER HEAD and you can remove the exhaust out.
Cover the freaking spark plug holes! You're dropping trash into the cylinders.
Ay yi yi.
