I don't use DOSBox a lot, but when I first started using it many years ago, I tried to set it up like a real machine with one configuration, one directory used as the C drive, etc. I quickly came to realize that this was actually doing things the hard way. Why do I say that? Because different games needed different ISO files to be mounted, having to change parameters for different games, etc.
Instead, I decided to make a separate directory for each game, and put a copy of DOSBox (whatever version I was using) in there in a sub-directory. I would then customize the DOSBox config file to mount the ISO required by that game, customize the options and launch the game. Then I would make a Windows BAT file that would launch DOSBox using that specific config file. That way, the entire game was self-contained. I could just copy it to a flash drive, or pack it into a Zip file for archiving.
The config file is actually a script file. If you jump to the end, where it says "[autoexec]", you can not only put DOSBox commands there, but any command understood by DOS. I've made menus that allow you to run the game, or run the game's setup, adjust the CD music volume, etc. You can use variables, labels, GOTO commands, IF comparisons, etc. For the game Blood, I have options to change between the CD audio, or the MIDI music. For the game Redneck Rampage, you can enable or disable the CD music, and adjust the volume, enable or disable the cusspack, and run both of the expansions, without any of them interfering with each other's saves. It moves, copies, and deletes files as necessary to change the various options.
I should re-do it though, as at the time, I didn't have a DOSBox that would let you use MP3 files for the audio tracks, and converting them to Flac never worked properly. Changing to MP3 will let me shrink the ISO files to about 1/4 of their original size. I just never sem to have the ambition to do it. :)

There are a few issues I have with setting up DOSBox-X:
    1. I can't figure out how to configure settings per game
    2. I can't find the config files, nor access them in the emulator
    3. I don't know how to make a permanent mount for the C drive and D drive
    4. I don't know how to mount drives in Linux

I think you installed the wrong version. The Dosbox-X wiki says: "The Visual Studio (VS) builds are the default Windows builds to use. On the other hand, MinGW builds support the Slirp backend for the NE2000 networking but won't run on Windows XP/Vista. You may also want to use one of the MinGW builds if you encounter specific problem(s) with the Visual Studio builds (such as floating point precision issues)."

The version I used works perfectly. I have tried out several games at this point too.
