In the original story this song comes after Tag You're It, where Crybaby, the main character, is kidnapped by the Big Bad Wolf. In this song Milk and Cookies, Crybaby manages to escape by poisoning the milk and cookies the Wolf has her make for him. There's a line that refers to it, "do you like my cookies they're made just for you/ a little bit of sugar but lots of poison too." She also makes references to counting before starting a game of tag, or until she escapes. The chorus I think is just a metaphor for what the poison is doing to the Wolf.
