In dressrosa Luffy barely sees him, he's just referred as someone trustworthy by Kin'emon and Luffy's either at the colliseum or fighting don flamingo so he's never taken the time to get to know kanjuro as he did with the crew and Law. He never stopped to analyse him (as I believe he does, even if it's subcounsciously) and even if he smelled something strange, he wasn't in the place to question the honourable samurai like Kin'emon.
