Blue are the root notes. We are in E harmonic minor so the roots are E. you start to play a position from the root and the green notes show you the notes in one position "box" on the fretboard.

How to use this, what are the Green notes and why they both diffrent?

Accidentaly played some jazzy notes (aka out of key) and it started sounding like a kids halloween movie theme in the best way possible.
