The hosts opened the scoring on the cusp of half-time, with Alvaro Morata beating goalkeeper Andre Ferreira moments before the whistle blew for the interval.
However, they were pegged back on 62 minutes, Samu silencing the bumper crowd at the Wanda Metropolitano after touching home Gonzalo Villar's low cross.
But Atletico moved back ahead in stunning fashion after Memphis Depay drove forward with the ball and dispatched a thunderbolt into the top corner.
Marcos Llorente then netted deep inside stoppage time to secure the three points.
