We, in the normal route, bring Spamton into the castle via the loaded disk, essentially carrying our little gremlin clam in so he can release his 'eggs' and flood the system, should we not stop him. We see this in Snowgrave, as, with all the enemies cleared, Spamton can get inside the castle himself, and what does he do? Immediately take over, board everyone away, and flood the system with his own little Spamton producing enemies to become the main/only enemy you ever face. This matches to all three possibilities (invasive species, Megaman enemy producing copies of itself, and glitches, even as a word reference, if that's what glitches are referred to in text). Tl;dr: Spamton's an invasive species we introduced to the castle, and the clams, spam email chains/takeovers/glitches, and megaman enemies all parallel each other wonderfully, and all match in their own silly or serious ways, and all are cool references to make!
"The Original" seems to me to be a joke about "The Original Starwalker" easter egg character that caused such a community fuss--the first design for the body of the bird-thing that shoots at you in Chapter 1. Since that "original" character is a bit of a fourth-wall lean, of course they had to throw it in for something Spamton-related.
It could make sense cause they are in the cyber world. But there is also like a 1/100 chance of encountering a Ms.pipis. I have no idea if there is a similar easter egg in Megaman, but if it is then this theory would be quite credible.

Furthermore, they are said to be invasive, and be..."The Original". They do not resemble any clams, especially since they are perfect ovals with no openings. Spamton has a second dumpster home right beside the Man Room for Chapter 2, where the Egg is gotten, and where Gaster is implied to be. There's even rough graffiti on the wall beside the dumpster of the very same tree, with the text mentioning 'a room between', very likely written by Spamton himself. With all that being said, I think that, after his final phone call, Spamton went to this location in search of his business consultant, only to find himself in the Man Room, meeting his consultant behind the tree, and receiving an Egg, just as Kris does. This may very well be where Spamton got his Pipis from. Now, on the subject of the whole clam thing. It might not be as out-of-place as it seems. From what I said about the Gaster connection, this might be yet another, albeit a more indirect one. This is primarily so in therms of the Ms. Pipis. They are referred to as invasive clams, while also being blue. Do we know of any character in the Undertale/Deltarune multiverse? Yes...Clam Girl, who, as we know, is also Goner Clam, who said that Frisk (or us) that we should meet her neighbor's daughter 'Suzy'. When talking to her at the end of Undertale on the Switch version with a FUN value of 81, she says that the time for us to meet 'Suzy' is fast approaching (referring to Susie in Deltarune), before turning into a Goner and Mysterygoing away. She is a blue, female clam who does not appear to be from this world, i.e. invasive. She may be the link between Pipis and clams, and further tying things to Gaster.

I think the honest answer is that Toby made placeholder art for Spamton's cannon attack, called it "pipis" internally to make sure everyone remembered it was a placeholder that needed to be changed, and then everyone on the team thought it was so funny that they just started putting it everywhere. That said, I do think there's a bit more to it in terms of how they developed the concept - as an attack, Pipis attempts to assault the bullet box from outside and damages you if you don't intercept it, it appears more prominently only on the route where you give Spamton access to Queen's mansion (presumably the root OS in the actual real-life computer system), it explodes into tiny Spamtons, and Spamton calls them his "eggs". I think what they are is trojans or email worms, [INcredible Files] that Spamton [Shares With All Your Friends!] to spread more of him.
I think they might represent the attribution of value to meaningless objects. For example, getting invested in a fictional story, or [kromer]. Also, seashells were used as currency at some point in time, right?

Pipis is probably another joke from our dog toby. Just like bepis. It is rather funny. I doubt it had any any deep significance when it was created. I'm happy with this.

I think it's the mollusc, since in BIG SHOT the lyrics say "tell me what you're really selling!" And in the snowgrave boss fight you eat a fried pipis. The lyrics infact ask what pipis really is. It being megaman thing makes no sense to me. But overall I don't rlly know. As we know spamton is the kinda guy to poison you with pipis but since in the snowgrave fight it's fried it heals instead. I'm just convinced it's the mollusc.

Its worth pointing out its kinda a multilayered reference because the attack pattern is obviously based on the Megaman enemy named pipi but also "clam" is an American slang term for a dollar so pipi being two types of edible clams adds more logic to that otherwise weirdly out of place game reference. Also ya know... given the whole bepis stuff in the codes it wouldn't surprise me if pipis was picked out specifically because it sounds like a word for a specific body part about half the human population has.
