what would be the troubleshooting that would needed if as an example 2 interfaces are not discovered out of the 5 the device has. We have already re-imported the MIB file for the device. Thank you in advance.
You can verify the output by performing a basic SNMP GET request and comparing the results with what is displayed on your server. There might be a misconfiguration or incorrect analysis on the SNMP server that is affecting the interface display. A sample tool, such as the iReasoning Free SNMP Browser, can help you quickly perform an SNMP GET request to the device.
This looks like more of a issue in the SNMP parsing itself, rather than Fortigate. You can do a SNMP get to fortigate, take the correct index value and update on the SNMP server.

You can restart the snmpd process and take debugs for snmpd process
Let me know if you need help in troubleshooting
We enabled debug flow to trace the error, then the packet dropped with below error message
No socket found, drop
We restarted the snmp service

You have to configure snmp settings in prtg and verify if snmp traffic is reaching fortigate
