I have level 1C sentinel images but i have to preprocess them to get vegetation drought indices. Some have cloud coverage and some don't. Is it correct if i do the following;: 1. For the images with zero cloud coverage i will take the level 1C images and resample it then apply atmospheric correction using sen2cor 2. For images with cloud coverage i will resample it, apply the cloud masking then apply atmospheric corrections using Sen2cor Is this correct?
Answer for Question 1 is OK, Answer for Question 2 is depends, if you leave the masked area as blank/no-data region, you can go with your route, however, if you fill the masked area with imagery from other date, I am afraid that is not correct, and I am not sure sen2cor will gives a good result if you go to this route. the better alternative is use the L2A data then do the masking and filling, and finally do the indices calculation. Cloud masking and filling should be done in the latter part of the processing sequence after crucial and critical part such as atmospheric correction and geometric correction are applied.

Is it possible to export the cloud masks generated into a raster or shapefile for usage in GIS softwares like ArcGIS or QGIS? It seems like the masks generated are in .xml files that are unreadable in ArcGIS Pro. Is there any step we can take to enable this?
Mask results can be exported as geotiff raster inside the esa snap, I little bit forgotten about how to do it, but it is possible, I have done it before
@@GEO2004 Just found it. But it's not the most practical method though. You can first open the mask in SNAP in an image window, right-click it and export the image. You'll have the option to export the whole image as png but it is not georeferenced. If there's any other way to go about it, feel free to share!
you do it wrong, if you want to keep it georeferenced, you should use TIF as export format. I think the most proper way is from the File > Export Menu. There are some options for exporting, like spatial subset or spectral subset. The choices to includes the mask is in Spectral Subset Setting If I am not mistaken.

Hi, it's a great video and Idepix is a good tool for creating multiple masks. But, I have some questions hope you can solve. How do I export those masks in native format GML that generates the algorithm after executing? Can I export directly from Snap to Gis software to will use as a shapefile or feature class?. thanks
mask output from idepix usually stored as raster image, so it cant be exported directly to GML or other vector format. so least you can do is export all the output product to common format like GeoTiff, then you can perform the raster vector conversion from ArcGIS or QGIS
@GEO 2004 could you recommend a way to convert from GML to vector?. I can not visualize this product because only appear in SNAP inside the mask folder, but that folder does not appear in the GIS software not even when it's in tiff format..
