Trypsin is used because it is robust (works at a wide temp range) and most importantly cuts specifically and reliably at the C termini of Lysine and Arginine residues. That specific cutting is important because the mass spec software data base of peptides is based on this type of cutting.

I assume Trp is a more reliable enzyme since it produces positively charged amino acids
Hence, the chance will be higher for these amino acids to be detected.
