At 5'3" I would pick the CB1100EX or CB1100RS as the best do it all Shorty bikes here. I guess I'm a Honda guy.
My Short rider bullet points: although the Thruxton has a low 745mm/29.3" seat height the front is wide and flat, making it a challenge for shorter legs. Different handle bars would make this a good shorter rider bike. (Awesome torque 112Nm/4250rpm!). even though the Z900RS seat has a good design it's still tall for shorter legs at 845mm/33.3". (the $14,699 price, Hp/lb and weight do not beat out a used Honda 919 Hornet). That's a long low reach to the grips on the SS100 for a shorty. Again, a slightly long but low reach to the grips is harder with short arms. And 804mm/31.6" seat is about as tall as short legs can manage on tippy toes. Dark horse has an ultra low seat height at 662mm/26" and the handlebars are ok, but those fully forward foot pegs are going to be a long reach and will fold a shorter person like a taco shell. ( but that 162.7Nm/120ftlb may be worth it. Too bad it's $20k!) If you can manage the 717lb dry weight, the California 1400 has good ergos and a 29.1" seat height. R9T Cafe man have too aggressive of a seating position for a short neck and has an 805mm/31.6" seat height at the tippy toe limits. The SCR950 is almost a good bike for shorter riders with its standard seating position. Its seat height and weight are a stretch at 830mm/32.7" and 252kg/554lb. But the narrow seat and 50lb excess weight are manageable but just so-so. The Iron 883 may be an example of how specs do not tell the whole story. Good specs for a shorty...but is it comfy or practical? Doesn't look like it. The Katana is doable even at a 32.5" seat height it's very well designed, its 474lb weight is ok, and seat to foot peg to handlebar ratios look good for a shorter sport bike rider. (hold on tight with those 150 horseys!) Although over my personal limit of 550lb the CB1100EX may be the best short rider choice as it is a true UJM with true standard seating position. At 561lb it is heavier than my '85 V65 540lb, and my 95 Magna 750 28" seat 504lb. But the CB1100 seat height of 31.2" is doable, and the foot/seat/grip ergos are great. Ditto the CB1100RS if you want to lean forward a bit.
The Honda should have twice the horsepower.

Disagree. Horse power can vary widely over two vehicles with the same performance. You should google horse power vs torque.
Torque is fairly consistent on the Honda CB1100, for its engine.
The Kawasaki Z900RS SE which is 948cc has 98.5 N•m torque.
The Honda CB1100 has 1140cc and 91.3Nm torque.
However the Honda will not be as highly tuned as the Kawasaki.
If the Honda had four into four exhaust and alloy wheels it would be perfect for me.
Don’t understand why Kawasaki made the seat height 845 mm high it excludes many female riders. Original z1 was 800 mm.

The bike labelled as the Kawasaki Z900RS SE is not an SE. It's the standard Z900RS

I don't think that Z900RS is a Yellowball SE. The Yellowball SE comes with Brembo brakes and Ohlins suspension.

It's a shame Honda opted to keep their horsepower retro along with the styling. That EX is drool worthy! Just wish it had over 100 horses. That inline four should have been an easy platform to make a few more ponies.

Sorry the, original, honda 1000, was the better bike, in-line six, with oval pistons...it set the standard for forty years, and has only just been matched...not bettered...matched by BMW!!!
