I believe when it came to the reruns on TeenNick starting in 2011 on the "The '90s are All That" block they felt the amount that the companies would likely charge to broadcast them would be too much compared to previous times (like on TeenNick's precursor The N from 2007-2008) so thus the decision was made to simply strip out the performances, albeit with a caveat of also removing the last five or so minutes of the episodes themselves and actual closing credits.

That sketch started in season 3, if I recall it correctly. Check out this channel called “Classic Nick”, they post some old Nick shows, including the Amanda show! They uploaded the 3 seasons, and I can assure you that this sketch is included right there in S3.
Disney is also lazy for releasing complete series sets of phineas and ferb, recess, proud family, teacher's pet series, fish hooks, star vs the forces of evil, big city greens, amphibia and camp lakebottom.
