While I was watching this video, I got the idea that in this AU, Atsushi could be a spy for Fatui in Yokohama. Maybe initially, he would have actually gotten there by chance due to luck, but after the information in the newspapers, Arlecchino would have appeared, patted him on the head, and said something "You're a good boy, Atsushi." And after that they would meet with her, or perhaps other children, maybe even in an informal setting, and he would have no problem telling them everything he knows... After all, this is the Father and Atsushi's brothers and sisters.
OMG OR..... he doesnt even know that telling them about it might harm the agency bc either he left too early to know about the fatui OR he never thought yokohama could be a target for the Fatui so when worst comes to worst he has no choice but to either choose between a side or try to salvage anything he can

I imagine that when Arlecchino releases her red moon, Atushi becomes a corrupted form of Byakko. The blue and white accents became a matching red and black to his caretaker, and his cat pupils turned into flaring reds xs as he relentlessly attacked whatever she directed him at.

He could be the result of the doctor's experiments, Arlecchino being one of the genetic donors who made him since she desired to be a mother/parent. Or if you want to go the book route you could say that Dottore based Atushi off of Arlecchino, hence the moonlit connection and their similar looks.(Sorry this just gets my creative engine going.)

You could involve other Fatui in the character's lives, like Higuchi (one of my favs despite not getting any love) You could have one of the other female harbingers be her sister we have never seen, or she could straight up be like one of Sandrone's puppets set into the Mafia as a plant.
