The new Decepticons came over the Space bridge to Earth before season 2 of course. The new Autobots came to Earth with Omega Supreme or they were shutdown and stored on the Ark to save energy and reactived later.

Thank you. My other thought is that they were all just reactivated once resources were available similar to some of the characters in the Skybound comic.
