The X-Men knew Xavier was still alive. They were there when the Shiar took him to keep him alive. That moment was for the rest of the world, who was told that Xavier had died.
Some random thoughts...
For those that maybe haven't seen it, Henry Peter Gyrich attempted to kill Xavier during a televised summit in the final episode of the original series. Xavier was teetering on death, but Lilandra arrived while he was on his deathbed and explained that through the use of Shi'ar technology it was possible for him to remain alive, though she would need to take him into space to do so. The character designs of Gyrich were changed after the animation on the final episodes were completed by another studio, so he didn't look like he does in this series and in the original season. Though, they touch upon this in the first episode. The X-Men and Magneto knew he would survive, with the presumption that they would never see him again, but the rest of the world was left in the dark.
The better part of a year had passed since the orignal series ended to when this series begins. We know this because Jean was not pregnant when that series ended and she's one episode away from delivering her baby when the series starts.
Madelyne died in episode 5. It is the moment that sets up the final act of the episode. This was further emphasized in episode 7 when they go to Genosha with the hope of finding her and Scott and Jean discuss her being gone and the revelation that the only survivor they found was Emma Frost. This is also mentioned in the beginning of this very episode a few minutes earlier when Jean mentions her last memory being a happy one at the sight of Nathan before her death.
As a aside, I find it a little humorous that Bishop saved Cable by bringing him into the future, but was separated... years later they would both travel back to the present from different points in the future and briefly battle each other during "Time Fugitives, Part 2" of the original series.

It’s been a year since Xavier was “murdered” but I also think they knew Charles was alive. They were all there when the Shi’a took him away, he never actually died. I just think he never contacted them…..
We definitely need The Amazing Spider-Man 98 series continuation. Peter needs to find MJ.

You have been shocked at so many things that have been stated, mentioned or shown in previous episodes. Madeline is clearly dead, it’s been over a year since Xavier left, the conversation between Madeline/Jean and Storm. The show has a lot of exposition that has been quite prominent in the show. Focus a bit more and maybe pay attention
