Prime is literally a prime so there's no point in trying to control him, he'd pretty much counter it and fight it off only to rip it off like how he ripped off scourge's head along with the power of the matrix, that little controlling device got nothing on prime or primal. As for why it wasn’t used again and the other inconsistencies, your explanations work very well. It would have been good to see Wheeljack making a patch against the virus just in case

Do you know of the animated Transformers Prime? Then the predacons have a beast form as their main form, and a robot form as their alt /transformation. Perhaps the same logic applies to the Maximals in the movie. Or remember the dinobots? In many of their versions the Dino mode is their main one and they rarely go in robot mode.

If you pay attention closely at the end when prime is fighting scourge he uses some of those moves to fight Megatron in the first transformers
