The thing with forgiveness is, while it can be a beautiful thing when you find yourself able to forgive someone who's personally hurt you, there are some situations in which forgiveness just seems wrong to me - and that's when a person is practically forgiving someone for what they've done to *other people*. Does a person even have the right to forgive someone for wrongs done to others? I.don't think so.
I was,, frankly, already kind of disturbed in episode 1.16 with the way Skye and everyone else was kind of OK with Ward having murdered Nash, as long as they believed he was acting on protective feelings for her and that Nash was a bad guy (or at least that Ward believed he was). It was the first, but definitely not the last time that the protagonists have been blase about people on their team or people helping their team (like the Ghost Rider in S4) murdering people, as long as their intent was seen as punishing bad people.. But then in 1.19, Skye found out Ward was a Hydra double agent - and she found it out the worst possible way, by finding the dead body of a fellow agent, murdered by Ward so he wouldn't blow his cover. (And then she also figured it out why Ward actually murdered Nash, and that he knew all along Nash was innocent.) Later, Ward dropped Fitz and Simmons into the ocean, which was likely to kill them, and even with their lucky escape, gave Fitz brain damage. In early season 2, Ward showed a desire to repair his relationship with Skye, but in their conversations he never said something like "Please tell Fitz and Simmons that I'm sorry for what I've done".
I love that conversation (or should it be called interrogation) in episode 3.9. Unlike many other times, she wasn't showing anger at Ward, and she admitted having understanding and empathy for him, but she made it clear why she won't forgive him. It's not just about personal betrayal and hurt. After saying "I will never forgive him", she explicitly mentions things he's done to hurt other people. "He killed Koenig because of me." Which makes it even worse, how do you forgive someone for not just killing another person, but also for killing.them because of your relationship?
The episode 1.9 Repairs, which you used clips from, also has a really interesting scene near the end between Hannah and Tobias, her former (and dead) co-worker, who turned out to be actually responsible for the accident that took many lives and that Hannah and everyone else believed was her fault (and which he unintentionally caused because he had a crush on her and was trying to get her attention, in a very messed up way). Tobias, who also died in the accident, was caught between dimensions and seemed to be still obsessing with her and trying to protect her from anyone he saw as a threat to her - even though he was actually causing her a lot more pain that way. (Not only were people blaming her, but she believed she was guilty and hated herself. Like Skye said about Hannah, it must have been terrible with someone with that much empathy to feel responsible for so much loss of life.) But when he finally talked to her, he revealed another reason why he was still there: *"I thought that, if you forgive me, I won't have to go to hell."* Hannah was shown to be an extremely compassionate and caring person - and she didn't look angry at Tobias when she found out the truth, just sad. But she told Tobias: *"Only God can forgive you."* Which was a really good answer: it simply wasn't on her to forgive him for getting all those other people killed. She didn't have that right. And on rewatch, this struck me as very obvious foreshadowing/parallel to Ward and Skye.

I think God forgave Ward. I wrote an entire fan fiction on that: archiveofourown.org/works/7667887/chapters/17461567
