Although the story and gameplay changed under Platinum Games direction, Kojima Productions still takes responsibility for the overall plot of the game and Raidens design. So yes, this is a Kojima game. He was the leading director while it was being developed at Kojima Productions and was the who approved of, and likely contributed his own, changes to the story under Platinum Games.
