It's likely due to Pigma's weak will that they took full control of him and fully fused his biological matter with a machine very quickly. In Pepper's and Peppy's case, they were infected, but not controlled. Pepper was fused to his ship, and the Aparoids controlled the ship while trapping Pepper inside, but he wasn't fully assimilated. Peppy just got a funky rash, so no biggie. The strength of one's will can likely slow down the process, but not fully prevent it. The game never contradicted itself.

Pigma got assimilated very quickly, to the point were we are no longer taking to him because he didn't have a strong will. Pepper on the other hand slips in and out of control during his boss fight. Well, i think General Peppers willpower is something that is displayed during the entire fight. Take this onto consideration: the generals flagship has a move that can destroy the Arwing in 1 hit, a majority of its movements were kept back by the General himself. If Pepper hadn't held it back, it would have been the end then and there. Peppy Hare despite getting infected, was able to drive his Great Fox with style into their home world and go out in style. ✨ Weak wills like Pigma on the other hand, all they had was a single argument and he gave in right away.
For sure, I'm not sure what weapon you are talking about with General Pepper, but it makes a lot of sense that he would have that kind of firepower. Good thing he held on long enough to not just shoot us off the wing lol
For Fox getting slowly currupted by touching the Bugs cores and then something very awful happens to him it will be trigger the merge with the hivemind.

A solid point, pigma also seemed almost happy to be assimilated as he was being turned into a space boss as well.
