If it is part of the story for the muppet to get dirty, or injured in a stunt, the performers need to have a clean muppet for the next episode. Another reason to have replicas of the puppets for performing the show, is that the costume designers can sew the clothing onto the puppets in advance. Maybe one scene has Elmo in his pajamas, and another scene has Elmo dressed as a fireman. Easier to make the scene transition when you have multiple Elmos, each sewed with their scene specific clothing in advance.

He even helps teach them how to make muppet style puppets for those who try to make their own puppets.
