After initially drinking the Thomas the tank engine.exe potion I turned into a conductor from Thomas & Friends TV show and then got the urge to visit shed 17, the one where I caught Thomas.exe on the drone. Once I got to shed 17 I was able to complete the thomas the train potion transformation into a train.
