English prepositions: in, on, or by with transport

Prepositions are a huge part of English. In 20 years of teaching, hundreds of students have ask questions about them. When do we use "on"? When do we use "in"? When do we use "by"?

Would you say that "we travel in a car" or "I travel on the train" are examples of mistakes made, or just very uncommon? The examples come from the English-language test answers. Again... mistakes, or a rare use? Thanks!

So basically, when my head touches the roof when I stand up I'm "in" something like in the car. But when my head doesn't touch the roof I'm on something, like "on the bus / on foot / on the bike"
