Is there a specific way to use this effectively in neutral? Usually I find myself getting hit if I go for one as I lack a hitbox whilst landing and can just get hit with pressure then, or am I not utilising them right?
For sure! Characters can empty hop in the air to threaten certain moves. For example Joker back air is -7 and pretty safe, so Joker's will face away from opponents to threaten the option, see how their opponent reacts (be aggressive out shield, hold shield, spotdodge, jump away, etc) and then use this information to condition. Some characters will be a lot slower than others but many will have options which you can use to threaten a reaction. This is the kind of stuff you want to be looking out for when using empty hops in neutral. A lot of it comes down to threatening to scout a reaction or response. If you lack a hitbox then it might be a bit harder to utilise but every player will react in some way to your empty hop pressure so keep that in mind whilst playing.
