And yet Mendelssohn composed it for the organ, and he was fully capable of composing for a full orchestra, so doesn't that mean he thought the organ *could* do it justice?

I'd have to disagree, its a quintessentially organ piece, and only the organ could really do it justice.

This sonata is so perfectly idiomatic to the organ that it would never be quite as satisfying transcribed to any other instrument/ensemble.
