Pretty much. Mega Man's color was chosen due to the number of variations of blue that the NES could support. Then, by MMX, Inafune was given the chance to design his own Mega Man, which was Zero. Though he became the secondary protagonist instead of the original plan.

In the original, Protomans name makes sense. Since he is the first Robot master created, and the prototype to every other robot. But in battle network, Protomans English name makes no sense. He's clearly not a prototype Navi. In fact, I think Bass is the prototype.

He was red because Megaman was meant to be red. I guess that Blues is red because blue was taken. And thats why he was renamed Protoman, to avoid confusion.

Not really. There was a rule that no netnavis have cloaks and stuff, protoman (netnavi) was originally planned to have a scarf like his RM counterpart but due to the rule the scarf was replaced by the hair, Forte (netnavi) broke that rule a bit later on with his cloak though...
No, that's Alpha in this case. ProtoMan.exe is Zero. (Zero Virus isn't Zero, he's the Zero Virus, obviously, his stage theme is even based on Zero Space Stage 1)

This is Blue's theme from the original series; the whistle was just his "calling card" and not his actual theme.
