I was curious how you planned to do the possession. Going with a more symbiotic relationship makes a lot of since. I reminds me of the old Rachet and Clank games, especially the first one on the PS2!
Perhaps story-wise it makes more since to open the game as the Captain, and then after he is injured and helpless (which the player will think, "is my game over now?") go directly to the solution with the goo eye gameplay section breaking free from his glass case. This adds drama to the question of how you will solve the issue with death in this game. Love the solution with this.
