It's a bit late now, but vents open when you destroy the inside reactor. You have to destroy the vents to explode the ship
There is a secret way into that reactor room by going underwater. Once you disable the reacters, on top of the ship, two more reactors will open. If you destroy those two as well, then the ship explodes and sinks.

Daley use the submarine mod and go to the secret underwater tunnel and shoot the reactor with explosives
