I'm pretty much engaged with this G1 TJ universe, which the following makes up its timeline. - Original G1 American cartoon - G2 Toy bios - Machine Wars (TJ Omega story) - Beast Wars - Beast Machines (TJ's rewrite) I wonder if there will be a Transtech story in this timeline in the future, after all Prime and Megatron are still out there at space, and Starcream's spark probably survived his encounter with Waspinator, who knows.
A couple changes I would have made. 1. Because Beast Wars essentially used all new characters with the same names, except for Ravage and Starscream, and this is suppose to be a way to bridge the gap, I would have made the Machine Wars cast more of a blend of established G1 characters and brand new characters just reusing their names. This also makes it so you don't need to explain how dead characters are suddenly back, they're not, that's a different Prowl. You also don't need to explain away how Thundercracker and Skywarp are back because they can also just be brand new characters. Could also explain in universe why names started being reused. I mean I know we reuse names IRL all the time but I've never gotten the impression that Optimus is just a really popular name like Christopher is for humans. 2. Throw in Machine Wars Obsidian and Strika too... I know they didn't really come out till later but Beast Machines introduced them as veterans of the great war and BotCon included them in the Machine Wars set because of that retcon to make pre-Vehicon versions of them, so I feel like they should be in that fiction some where.
This reminds me of a Machine Wars story I had written before. Beginning is remarkably similar (Starscream takes Skyquake's body and makes a deal with the Quintessons to improve it), but otherwise, features a lot of deviations. Skywarp and Thundercracker are actually Quintesson creations that turn traitor to both the Quints and the Cons because they found both of their decisions to lack proper reasoning, G2 Smokescreen is actually G1 Smokescreen reformatted as a con, etc etc
I like the idea funpub had with there all weird clones, but Instead of being servants of Gee axe us, instead I would like to think the machine warriors have been "reborn" by an outside alien force (vok) to reenact the great war on a strange Distorted copy of Cybertron. Considering beast machines have given up the ghost aboutbit being connected to the marvel comics, all the clones have the nenories of there g1 cartoon forefathers, and vaguely remembered the last things they did the last time, i.e. prowl would remember being boarding in the shuttle, Optimus would remembered the celebration of the golden age of Cybertron, starscream would remember being set a drift in space, i.e. Why this is happening would be would be the mystery of the series. Optimus tries to find the truth of what's truly occurring but Starscream is All too happy to be the all powerful leader of the decepticons and wants to take the aliens power for himself.
Here’s what my take would be like: Starscream supercharges himself with the Underbase’s energies and steals the Creation Matrix from Optimus’s chest, gaining the power to manipulate the bodies of himself and others. He upgrades himself, Thundercracker, Skywarp, and Stalker into new forms (and downgrades Megatron) and makes the latter trio his generals. Also, they can corrupt others into mini-mes. It’s basically a zombie apocalypse. A badly damaged Optimus is escorted to his personal ship (the Orion) by Prowl, Mirage, Hubcap, Hoist and Sandstorm and they escape to the arid desert world of Combatron. They all adopt new forms (TFCC Toxitron in MW Optimus colors, CW Mirage in MW Mirage and Prowl colors, CW First Aid in MW Hoist and Hubcap colors, and Selects Rotorstorm in MW Sandstorm colors) and meet up with Combatron’s native bots- the Turbomasters. In addition, Soundwave is utterly disgusted by what Starscream has done to Megatron and narrowly escapes being corrupted into a Stalker-type drone thanks to his telepathy blocking the virus from fully controlling him… prompting him to join Optimus and his crew. The remainder of the story is one I haven’t figured out, so have some of my ideas. -Megaplex is an amnesiac Megatron who sided with the Autobots for a time and ends up sticking with them even after getting his memories back -Optimus, Prowl, Mirage, Hoist and Hubcap gain the ability to combine into Peacemaker -Starscream combines Straxus and Shockwave’s sparks to create the terrifying behemoth known as Overlord (their sparks are the “Energon figures” that came with Euro G1 Overlord) -The G2 GoBots get involved (they’re a bunch of Autobot refugees who downsized to survive Energon radiation on the planet Micro)
Back when I was about 5, I literally thought Machine Wars Starscream was THE original design for Megatron. It wouldn't be until I turned 11 and watched the 86 Transformers movie that I'd find out that Megatron's original design was a gun robot instead.
How could Starscream be a ghost and possess Skyquake's body if he got his body back in Season 3 of G1? Does he lose his body again in this canon before those events? I like how you handle the inclusion of Skywarp, Thundercracker, and Megatron though, that's pretty well thought-out. That Prowl idea was really creative, good workaround that isn't just another revival. I really like the Thundercracker plot twist, lines up pretty well with his attitude towards the Decepticons. Good twist with Megaplex, I felt like Megatron was a little off earlier. Nice callback to the Quintessons being friendly with Optimus post-Hate Plague. The reason for Megatron letting up on the war is very convincing and the changes to him and the Seekers are a good leadup to the Maximals and Predacons being more energy-efficient. The tie-ins to Beast Wars and the terms for the peace are also logical and flow naturally from the plot. Seeing that stuff with the Tri-Predicus council again makes me really wish that Beast Machines wasn't the sequel we got, because it could have been cool seeing their plans go to fruition. This is a pretty solid plot to make for this toyline and I hope we get something like this in the future. I noticed Machine Wars has been completely absent from Legacy, so I wonder if they could do a modern toyline for it after Legacy. We have plenty of figures to do just about every character too. There was also a short Machine Wars storyline in the fan club comics! The various Machine Wars versions of characters were clones, though, so it’s sorta cheating.
HOLY PRIMUS, Legacy could probably be one of the greatest shiws ever if it got one, Imagine if they brought back EVERY voice actor for EVERY character like Knockouts VA and Animated Prow'ls VA

I always had a notion that part of the reason maximals and predacons are smaller, not just for energy efficiency which is key, but also because of some interaction with humanity. I like to think that when peace ensued, humans and transformers explored space together. Maximals and humans anyways. If u take the animated series as canon, gi joe, jem and inhumanoids are connected as is C.O.P.S. undoubtedly some of the Sci-Fi stuff in cops is from Partnerships with Cybertron what would be cool to see all this explored in some sort of tangible way
Would love to see you take some of the stuff from japanese beast wars and fit into regular beast wars. Beast wars the gathering comics did this and is a great starting point
While your story is good, I still think there is a missing link that can join the whole thing with beast wars, the whole integration of technorganic tech deserves a more significant origin. Which reminds me of the movie "The Thing", that a while ago inspired me to imagine precisely that, the origin of the organic element to the transformers, in the shape of a crashed scientific vessel in which the discovery of transmutated organic matter that could be coupled with the frame of a maximized cybertronian could further improve efficency via the convertion of biomass into energy, aka: eating. Of course the crashed ship landed in Antartica, where humans found within it the raw prototype of the organic component which by default is set to survival mode, leading to the events of "The Thing"... So in a way, every maximal and predacon will end up being integrated with a tamed "Thing" simbionte in their bodies, which made them into beings to be feared, where "goodness" and "morals" have many more shades of gray than ever before. That can be a start point for a link between fictions.
Uh, you've got a pretty interesting head-cannon going there, but you REALLY need to flesh out your ideas a little more before you present them as a "story." For one thing, you don't seem to be able to decide whether you're using the OG cartoon or toyline storyline as your starting point. Sure, you can combine more than one continuity, Lord knows that's what I do with Marvel, but that's the sort of thing you need to make explicit up front. Might also take a closer look at characterization.

I've been dreaming up a continuation to Beast Machines where Primal finds out the Oracle was a plant by Primacron to weaken Cybertron. Vector Sigma revives a selection of Autobots and Deceptions, Peds and Maximals, to restore Cybertron.

In spite of the Earth alt modes, I always pictured Machine Wars as a story that took place on Cybertron. Nice work, sir.
