Firstly Sorry SIr, for English Language. Since I felt it is easy to type I use English. I believe all your questions are cleared.
1. It was establishing that Nandu is already used by gangsters. Nandu was already in crime world.
2. Charan Raj is a corrupted officer. Killing Nandu is his motive. He might miss the train before he does something as it was a small station.
3. First thing it is not a silent track, no conversations were to be expected. It was just twist reveal moment and BGM effect for audience. And Malli was in Baji Reddy's protection, obviously Baji Reddy Knows Malli's Hideout place.
4. Again it is obvious. As the case was in CBI hands and Nandu has an evidence to prove he is not guilty, Baji Reddy sends corrupted Charan Raj to kill Nandu. And why kill Nandu? I think you know the answer to that.
5. While Nandu was going to Malli's Hideout place, Prakash Raj finds out one of his colleague was also corrupted, he might know Malli's Hideout, not obvious but there is chance. I think how Prakash Raj knows they were in the church may not be questioned.
6. Nandu killed corrupted people, that might be the only explanation why Prakash Raj had excused Nandu.
Finally.. about increasing comedy sequence as it was a family drama. No sir, we haven't watched the movie as a family drama, the movie name itself says "Athadu".. that was his story, how the journey of a man who was in crime world had changed, the consequences that led him to learn what life is.

Hi sir, Answer to the first question, There is dialogue when two members of villain gang having tea "Bujjji gadi Gang vacchindaa". It means Bajji gang plans this with Nandu and Nandu is already a member of this gang. Coming to theclimax dialogue "Champadam tappu kaadu, Manalni chapaalanukuntunnavadni champadam yuddham, Manalni kavalanukunna vallanu champadam neram, Manalni mosam chese vallanu champadam Nyaayam". The villan gang in first scene trying to kill Bujji gang. As he said in the dialogue Killing the one who tries kill us is war, he doesn't hesitate to kill them.
Answer to the second question, It is clear police has stopped the train by discussing with railway authorities or some other way they made stop this train for 20 minutes. You can see some text below " Gudiwadak station, 20 nimushaalu alasyam ga veluthunna railu". You said he can catch the killer instead of killing, but let us go back to the Shiyaji shinde's killing scene.. After assassination, Charan Raj finds Mahesh and asks him you left with only two options either to jump and die from the building or surrendering us but Nandu opts none and he escapes with a rope jump so police made their minds at least killing him if possible. On top of this when the killer is in a crowded train, possibly he can threaten killing passangers and escape so there is no other way except killing Nandu.
Answer to third question: Nandu clearly asks Kota garu malli ekkada. It means he doesn't know. The answer is there was a long conversation happened between Nandu and Kota garu over phone and he reveal the location where malli stays. One more scenes to help my answer, when Nandu going on the car after a conversation with kota, he imagines how the mureder of Shiyaji shinde happened. It means Kota garu revealed how the murder has planned and executed and also the location where Malli stays.

You are very right, after shiva this was another trend setter of telugu film industry. It was made nothing short of hollywood standards ( with our limited resources). Though the plot is broadly based on the theme of an hollywood movie titled "Shooter", still Thrivikram Srinivas gaaru has done lot of home work in writing such a fabulous entertaining thriller.
My answer to your first question was that Nandu character had been established as a boy who was ready to kill anyone for money, by shooting someone in the car at the excuse of serving tea. Finally, as you said Nandu did not kill any police personnel in the climax. Charan Raj was in civil dress so as other goons, which simply meant that Charan Raj's character was working for Baji reddy, which would also answer your question why he was trying to kill Nandu after Siva Reddy's assasination than trying to arrest him.

Interval mundu Prakash raj Pardhu kosam vache scene lo, "Aa murder veedu chesademo" ani "asalu aa murder emti Shiva reddy murdere veedu chesademo" ani Prakash raj character phone lo antaru. Which murder he refers to other than Shiva reddy murder? Akkada okkate murder investigation jaruguthondi. If we think probably the murder of Rajiv Kanakala in the train he is referring to, in the very next scens he tells Pardhu that Police shot Rajiv kanakala character. There is no other murder. But, in the phone he refers as such 2 muders he is investigating.
It will be good if we get clarification on this.
In simple words, the case is still in investigation stage. Prakash Raj will not tell Nandu that he is his suspect. If Prakash raj says so, he has to arrest Nandu for interrogation. Instead he chose to investigate the case further by questioning his suspect by which he might trap him with his questions which wasn't happened. With out any evidence and warrant Prakash Raj can't arrest Nandu.

Sir, with due respect, your analysis on the movie is at very low level. you are talking about comedy and loop holes.
In Athadu movie the director is talking about cheating and its consequences.
The whole movie revolves around cheaters and their fate.
(The first killing by grown up Mahesh and Sonu is of the one who cheated when they do bank robbery in their childhood)
Kota (he cheated his political boss with an intention to kill) suicides when he has to face the consequences because PrakashRaj makes Kota to realize the possibilities.
Sonu sood (he cheated Mahesh intentionally) thinks he can handle the consequences of his cheating. But it (gun) misfires.
Mahesh babu ( he also cheats a family for his survival not so planned) when he has to face the truth he will not escape.
After the last song.... When Brahmi/dharmavarpu question Mahesh character,
(This is where director starts explaining the things)
There is a dialog by Sunil, who tries to explain Mahesh character, tells that he left the place as truth is unfold. Then and exactly then, Mahesh comes back and kneels down for apology from Nazar.
Then, Nazar takes him inside talks to him. Through Nazar dialogs, Director concludes that, Mahesh dint misuse them by anyway instead he helped them, when they are in problems. The only cheat he has done is telling them that he is Parthu. Nazar wants him to come back, if he comes out of it.
Climax... is about how he locks kota and tries to escape from murder that he dint do. Still, there is a chance to corner Mahesh, but PrakashRaj understands and gives an edge..
which means when some one did a mistake unintentionally no need to escape they can face it and nature will understand and allow him to survive.

Naavi 2 simple questions.
1) How charan raj immediately surrounds the building immediately after sonu shoots nazar?
2) How Mahesh comes to know Baji Reddy plotted to kill shiyaaji shinde? Without any enquiry he comes to conclusion and tells sunil at canal in village that kota plotted to kill shiyaaji. This is a big flaw in the script.
Mahesh can easily suspect Kota because the only people who new about the plot(plot of harming shayaji shinde, not to kill) are Mahesh himself, Sonu sood and Kota only.
So its not so difficult to suspect that there might have been change of plans(instead of harming Shayaji kill shayaji).
Mahesh could have suspected Sonu sood too but Mahesh was under the impression that Sonu died in car accident(the crash between truck and car that happened immediately after killing of shayaji when Mahesh was trying to escape from the building).
@@SreeramReddyB why only kota would plot to kill shiyaji? Why not someone else? Mahesh should have some proof or an enquiry to suspect kota. Inspite of that he straight away suspects kota. That is out of logic and biggest flaw in script. How come kota hire someone else to kill kota when he finalised deal with prof killer. Without any clue mahesh suspects kota.
Also charan raj goes directly to building without any hint. Prakash comes to know this an accident happened at that moment. This is also out of understanding to lay man. When a director opts for a film like this he should take at most care in every detailing of script. Thats the reason athadu and an intense thriller like 1 Nenokkadine became duds at box office.

One more doubt I had. Climax scene: Why Sonu Sood has to bend and look into the gun to aim Mahesh babu when he was in front of him. Is it to show us that the gun will backfire after hitting marble.
