Frisk is just the in-game representation of the Player. Chara only takes over after she goes insane over the PLAYER making the choices that lead to the genocide route. He doesn't hate Chara, who could never visit AUs. She's a character with a perfectly sane backstory. It's just the player controlling Frisk in each world, or AU. Chara is trapped INSIDE the player's in game representation, which leads to her going crazy and taking over, but the Player still controls her even when she's taken over. So, the Player is the one who causes this. Chara and Frisk, not controlled, in a sane state, wouldn't do this.
