I would do many of these effects on adjustment layers, that way when it comes time to grade - you have a clean clip to work on and your effects stay untouched. I know this doesn't work for everything, I think it's just a good point to be made. Also when using dynamic link from PP to AE, make sure you copy the clip and place it above the original, just so you have a clean template.
