Probably got it by now, but I'ma quickly explain everything. In order to unlock the ability to use modifiers, you need to have the "Rock Bottom" badge, or beating the game once before. To get new modifiers to use, you need to collect various badges, usually related to the type of modifier you'll get. So for example the badge "Detour" or "Back on Track" from entering / leaving Rooms gives you a modifier to spawn the A-60, 90, and 120 entities in the main game. And the badge "Take a Breather" from crucifying Seek gives you a modifier to extend the chase scene.
