so why doesn't the height go up when you go higher off the ground? Is it some glitch that happens while flying upside down during the flight school?

Matt G. no thats just how this mission works, as long as you stay below the center of the checkpoint it counts as 0

LordofPanic ohhh ok, I guess its been a while since i completed these. So as long as you are low when you hit the checkpoint you are good to go.
