The name Undyne is based off the mythological undines, which were water spirits.
It's also a pun on "Undying," which works better when pronounced in such a way.
Many a youtuber has used this pronunciation as well, as it is very common.
Finally, the pronunciation guide Toby posted on Twitter lists Undyne as being pronounced like that.
