It's supposed to be some kind of an old boat house. The Whisperers aren't done yet unfortunately: Beta's still around and he's FAR worse than Alpha ever was!!!
The thing is, the Whisperers weren't always like this. They were once much more benevolent under the leadership of a woman named Hera. As revealed in Tales of the Walking Dead, the Whisperers under Hera found Alpha (then going by her real name of Dee which is what the episode was called) and Lydia shortly after the steamboat that they were living on with other survivors was destroyed. It was heavily implied that Alpha was about to commit murder-suicide when they were found. The Whisperers took them in, but apparently after meeting Beta, Alpha killed Hera, turned Hera's face into her walker mask, and changed the Whisperers into the twisted society that it is now.
