Yup, the drum kit used in S3&K is different from the one used in previous games. The sound driver was also rewritten for Sonic 2, not sure I it was rewritten again for Sonic 3. It's hard to tell if Sonic 3 songs could sound the same if running under the older drivers, but chances are there would be mostly subtle differences, there's a chance the same instruments could be useable as the programming for the sound chip was basically the same.

There are Genesis soundtrack music programs that have instruments from Sonic 1 and 2. Deflemask has some exact instruments.
