Your black and white wire is in the wrong place you need to place by the red and black wire in the same plug so you will have three wires and two not four and one
YOUR KILL WIRE IN WRONG SPOT 3 WIRES IN THE FOUR PIN PLUG OF CDI AND 2 WIRES IN THE TWO PIN PLUG THE RED W BLACK STRIPE AND THE BLACK WITH WHITE STRIPE MUST GO IN THE 2 PIN PLUG AND THAT WILL SOLVE YOUR ISSUE
i have 2004 ZX10R SAME PROBLEM, if i remove ignition fuse it turns of everything except the rear light and front 2 side lights, funny thing though if i remove the brake light fuse it stays on, and i'v had a very short look tonight but had to call it due to rain and dark, my harness wires from ignition ti tail look to be and are in the tail peace fused together, i quickly spread all those i saw out and still the same, also looks like the front harness, especially the ignition harness looks burnt out too, I'll rip out all my wiring tomorrow and see what's what, on quick inspection, my ignition barrel looks like its been botched maybe attempted theft
similar situation, except..battery ended up dead. then I had it charged. as i'm connecting battery, bike tries to start. Key is off and kill switch off..... ?? no clue.??

My bike start at time an ain't shitting down with key nor kill switch I switch off key an my kill switch an still engine running
