@@JetPackTails It's a shame that the compilation game didn't include a Knuckles in Sonic 2 mode, considering the small size of the patch ROM. Allowing for it to work via Lock-On would take a very hackish approach (making sure the Sonic 2 header is at the top of the last 2 MiB whilst making Sonic 2 itself use the exact same memory offsets as the lone game), so making full Blue Spheres work by putting Sonic 1's header in that top of the last 2 MiB was likely much easier.

The compilation games trigger the full Sonic 1 & Knuckles. It thinks the compilation is Sonic 1 only.
