You're right. Malian music makes frequent use of the neutral pentatonic scale, which lacks a 3rd and is therefor neither major nor minor. Carlos seems to prefer the major third here. It doesn't necessarily clash, but it would sound more African if he had left it out.
Interesting how master guitar man Santana cannot adjust and tune in to the pentatonic tuaregs. He plays his usual riffs and melodic lines and they don't work.
