The Legendary Pokémon breaks through the far wall and floats down to N. When Zekrom (Reshiram) comes to N, the Light Stone (Dark Stone) suddenly jumps out of your Bag. Floating in the air, the stone slowly absorbs the surrounding aura, and reawakens Reshiram (Zekrom). When you catch Reshiram (Zekrom), select whether you want to add it to your party. Your battle with N is up next, and he sends out Zekrom (Reshiram). Put this Pokémon in your party and have the two Legendary Pokémon battle.
