You can take the JR Chuo limited express train from Shinjuku Station to Kawaguchiko Station, and then transfer to the Fujikyu Railway Line. This route is cheaper but slower than the Fuji Excursion, and takes about 3 hours
Tokyo to Mount Fuji: - Take the JR Chuo Line from Tokyo Station to Otsuki Station. - At Otsuki Station, transfer to the Fujikyu Railway Line and continue to Kawaguchiko Station, which is the gateway to Mount Fuji. - The total journey takes about 2-2.5 hours

You can also take a bus from Shinjuku Station to Mount Fuji which takes about 2 hours and costs 15 US dollars one way.
