Im not sure if you take requests but I'd love to see a transcription of Gerry Mulligan's opening solo in Stardust from Reunion with Chet Baker.

guitarist here. Is it up a whole step because it's a tenor transcription? also, I always thought of the first chord as a minor 11 with a 6 note in the melody rather than a maj 7 #11 a flat third up. The bass is definitely on the minor root.
Tenor is in Bb. The Chords are written for Bb as well. E.g., when Coltrane playes a C on the tenor, it sounds concert Bb. Get used to maths... :)
why is he playing a flat3rd on B7b13 which has a major 3rd?! how does it sound good like that? lol
Probably treating it as a B7(alt) going to the Em. Maybe he was looking at it as a #9.
the other comment is correct about treating the chord like an altered chord and the D working as a #9. if you look at the phrase, the notes are G D B G, a very strong simple G triad that fits over B7alt and E- as it’s resolution

Why/how is there an F# and a D# in the first two Cmaj measures?
I assume that you are talking about bar 8 and 19. These non diatonic notes only serve as chromatic enclosures to approach chord tones. In bar 8 the F# resolves to the 5th of Cmaj. In bar 19 the D# resolves to the 5th of A13. Hope it helped
