You need to do all the challenges to get altair then you will automatically get the runes on him once you get him

if you already done the challenges for altair you should have the hidden mission you can do them by clicking on the assassin creed building on the top right side of the main island hope that answers your question

Go on the assassin creed building and do the challenges then you should be able to obtain altair you will have to do 15 challenges in the assassin creed building on the top right side of screen hope that answered your question.
