So do you need to run fresh water thru the motor once you get home like you do typically with a boat motor ?
100%, there's a hose attachment on the rear
How about launching both alone? And loading both by yourself?
Can you just leave the drain plugs out when you take them out of the water and transport them home?
I leave them out on the drive home so excess water comes out. It's fine to do just don't forget to put them back in!!!

Who did you buy the roller bunks from and do they ruin the paint on the skis?
All trailers ruin the hull paint or coating. It’s a west item after all and can be touched up.
