Not reality, just another layer deeper. Humans only needed the illusion of choice and rebellion in order to accept the matrix. That's why Zion was destroyed multiple times and why Neo's powers appear to work outside the matrix. There was/is no need to really allow them to rebel in the real world. They simply rebel in the 2nd layer of the matrix and it gets reset just like the normal matrix does when the time comes. Zion falls again and again and the story repeats. The machines explain it very calmly, the fight for Zion has happened many times. As long as they have the illusion of being freedom fighters, they persist and are happy just as most people are happy in the first layer. Neo, Trinity, Morpheus, all characters playing a role that will be played over and over again. The architect more or less explains this, he just doesn't outright state that the "real world" isn't real. If he says that, he'd ruin their happiness and the entire point of creating it. That part is left to be interpreted, but the story makes much more sense this way. Especially the repeated fall of Zion and Neo being able to use his powers in the real world, albeit with less effect. The apparent freedom of choice is a major theme of the matrix. The architect and the Oracle were the mother and father of the matrix. Both of them were needed to make this solution work. A perfect world was rebelled against, even the 90's version of the matrix is rebelled against by a small minority, but after multiple attempts it is the best for most people.. Billions live there just fine and only a very small minority refuse it. The machines with the help of the oracle and the architect eventually found a loop that kept all participants happy. 2 layers. Just a old school "real" world before machines existed in the 90's and a "real" futuristic one where machines openly rule. Not many people prefer the machine world, but those that do can stay there and their "fight" keeps them fulfilled with their existence.
