Omega level mutant are mutants that reached the apex on their respectives powers, like magneto he manipulates metals and is the most powerfull mutant in metal manipulating, there are other metal manipulators. Wolverine powers are beast-like, regeneratives powers, claws, ferocity... but he ain't the most powerfull mutant in none of those powers, that's why he ain't an omega level mutant. Omega-level mutants are not those capable of impacting the environment, reality or any large-scale impact, but rather those who have the greatest capabilities in their respective mutations.

"Omega level" means that they have the greatest level of power possible in their particular speciality. And while Wolverine's healing factor is impressive, he ages, but slowly. The dude is strong enough to take on the Hulk with weakened healing factor from INSIDE HIS STOMACH. He may not be omega level, but he is 100% capable of killing every other mutant. After all, he's more dangerous than Deadpool is, and Deadpool has wiped out every single superhuman before, not just the mutants. Hell, PUNISHER did the same thing, and he doesn't even have superhuman abilities. And Logan has actually KILLED Jean Grey before. Being able to kill an omega level mutant should be enough to classify you as the same, even if you don't have the ability to alter reality or do shit like mind control an entire planet at once. After all, how can a mutant who isn't omega level manage to KILL an omega level mutant in a fight? Especially when only ONE is supposedly capable of literally altering reality itself? Shouldn't the strongest mutant be the one that wins that fight? So what does that say about Logan?
