You can use decorated pots with an item that stacks to 16 to count individual items with comparators. Then you can use a comparator reading a hopper to count the amount of times items pass through The way you did it probably works better though. You can use minecarts with hoppers to pull items out of the chest way faster though

The inventory management is definitely the biggest issue with the trial chambers (and the game in general). The fact they added empty chests to the trial chambers is really nice but it's definitely a band-aid fix, and shows how big of a problem it really is. The bundle would be massive if they'd actually implement it but Mojang refuses to accept that it would actually do any good
